I don't use Sonar, but I do use MC6T, so they are similar in this regard I'm assuming. I've had this same concern in the organizing process. I have generally come to a rule of thumb I follow. It is a bit of a pain I suppose, but worth trying.
Any plugin which is listed more than once in the lists in manager, which is also in my organized list, I remove from the latter. Then, I take one instance of the plugin and put it back into my setup. If it works, and all is clearly well, I know I can exclude the other plugin instances showing in the overall available lists. If it does not due to 32-bit vs. 64-bit compatibility, I know to head over to Reaper for a similar test in the near future.
I can't swear that my method is the best or smartest way, but it has worked ok for me. Now I just need to start keeping a list and figuring out how to completely remove the extra plug-ins from my system; that could be trickier. Currently, at least in MC6, one is only able to "exclude" a plugin from the available list, not delete any from the manager screen.
