Exporting stems - a few questions

Hey guys,
 
I've only had to do this occasionally before and I always got by but the process still leaves me somewhat confused. I'm hoping one of you regulars can help me out. I need to export stems of a recording/editing session. Ideally, I want everything as raw as possible, except obviously for clip fades and comps. I know I can do this one by one but that is quite a chore obviously, some projects have like 60+ tracks.
 
Here's what I've been doing so far -
1. Select ALL in the track view
2. Select a timelime range to cover the beginning and ending of the project
3. Go to Export Audio in the file menu
4. Select split mono (I have a combination of mono and stereo tracks, although I would really like an option "as is")
5. Tick the boxes Fast Bounce and 64-bit engine (for good measure)
 
What I'm getting is all sorts of weirdness. My lead vocal seems to have a stack of all or several takes. My snare bottom and snare top are no longer aligned, in fact the bottom seems to start like a whole bar before the top. When I solo the kick, it's flamming with itself as if it's also a combination of takes or something. The first half of my racktom 1 has a lot of kick and snare on it like it's an overhead. Halfway into the track it flattens out and at the end is a single tom hit that I would expect.
 
General mayhem, I would say, it's really hard to figure out what's happening. What would be the right way to go about this?
I'm on Sonar Platinum Dorchester by the way, 64bit and Win 7 64 bit. The original project plays fine and is very light on software instruments (just one piano) and pretty light on plugs too (mainly a reverb for the vocal and just a few FabFilter ProQ2's and Waves Renaissance Vox which should all be ignored by the settings I'm using....right?

    Ok never mind, I figured out that comps (clip mutes) and clip fades count as "clip automation". I had thought that would only be clip gain and pan.
     
    Last question - does a raw track export like this respect track pan and fader or gain settings? If not, can it be made to? I don't see any setting. I see track automation and mute/solo as separate options. But it doesn't say whether either includes the gain at the top of the console channel or the level fader at its bottom.

    It doesn't retain pan settings. I export stems regularly and on AD2 tracks where the buses are left and right panned, they become centred on export. Annoying to say the least.
