FWIW, The first thing I'd recommend is stripping a preset down to just the Amp/Cab/Mic.
Turn off all other EFX.
Now, tweak the gain structure of the amp-model to get the amount of distortion/saturation that you're looking for. Fender doesn't typically get really dirty... so if you're looking for a heavier type tone, you'll need a distortion/drive pedal in front of the amp.
I'd recommend doing this for each type of amp model... so you can get familiar with the sound of each one.
Once you've chosen the amp-model that you like best, choose the cab model that's most flattering to the tone. Now... choose the mic model that's most flattering to the tone.
Trust your ears...
Once you have a good/solid basic amp tone, then I'd consider applying ambience/EFX.
Guitars vary radically in tone...
Same with virtual guitar (samples)
A preset created for a Strat might not sound so good when used with a LesPaul.
If you tweak the amp to fit your guitar sound, you should end up with a significantly better end result.
