Depending on the content and the quality of the loop preparation, an Acidized loop might start to sound bad if the tempo of the project is drastically different from the original tempo, especially if it's a lot slower. Try a higher project tempo.
Non-looped samples should not sound different at all (other than maybe level) if they're using the same interface and monitoring system. Not sure what might cause that.
EDIT: Oops. I see I missed a bunch of posts somehow. Nevermind about the tempo suggestion.
