I would make a copy of the clip (or the right portion of it), add a gain envelope and increase it by 6dB, then bounce it down and try VVocal again. At least that way you'd know if it's the amplitude or something else. VVocal does have a tendency to be sensitive to amplitude when doing its thing, though I've never personally seen missing pitch data because of that.
