Did you move or delete anything else? Keep in mind that CWPs do not contain the audio tracks, only pointers to the audio tracks which are saved in the default audio data folder with names like Cxyz123abc.wav (or Track#, Rec(##).wav) depending on what version of Sonar.. The proper way to save your projects is to use Per Project folders which store the CWPs in a folder with the project name and the audio files in a folder called Audio which is inside the project folder. If you're not using Per Project folders, than do a windows search for any files called C*.WAV and you may locate the missing files. Then you'll have to tell Sonar where to find them for each project where they are missing.
If you read the manual, Cakewalk instructs you to never delete files outside of Sonar. You should use the Clean Audio Folder tool in Sonar to be safe.
If you only deleted the autosave.cwp files, I don't think that would affect the audio tracks.
