I don't think that you're loading Elements. There aren't many that 'ship' with Rapture, and they have an .elem file extension. If you are (using the Load Element entry), please correct me.
It sounds like you're loading Programs; either directly loading a .prog file, or using the Program Browser. A Program consists of all six Elements and their settings (even if they're "empty"), plus the Global settings and the current Matrix. I think that's why you keep seeing your Elements overwritten.
If you want to combine the Elements from different Programs, open up two instances of Rapture. It can be in two microhosts, or 2 tracks in some DAW program. One will be your "Paste" synth, and the other will be your "Copy" synth.
Leave your Paste synth "empty" for now. Load up a Program in your Copy synth. Right-click on any Element (usually E1), and Copy Element. Right-click on E1 in your Paste Synth, and select Paste Element. Now, load up another Program in your Copy synth. Paste Element to E2 in your Paste instance.
You get the idea. You can fill up all six Elements of the Paste synth from six different Programs (loaded into the Copy synth). When you're satisfied, save the Paste synth as a new Program.
Rapture memory contents are shared across all open instances. That's why you can copy step sequencers, Elements, LFO's, EGs ... whatever, among all of the currently open Rapture synth(s). The same architecture applies to Dimension Pro and the LE versions.
