I am assuming that you recorded the acoustic guitar using the M-S configuration on the guitar by itself and you are not using the technique to fix a vocal … that said …
I really don’t think it matters and from a creative standpoint I would suggest that you experiment with the various combinations.
Eq’ing before you copy and invert would obviously give you side channels that cancel when you collapse to mono (kinda’ the point).
I don’t know this for a fact but the sides may not cancel if they are eq’ed differently but that (if it is true) might not be a bad thing (again, I am only guessing, so please let me know what you find). Or, in other words, the creative control may outweigh complete cancelation.
