Bruce, for the heck of it, try this for me and see if it makes a difference.
Go to preferences/vst settings and then click "reset all VST plugins".
Then put a check in the box for "re-scan existing plugins"
Lastly, make sure all your VST folders are listed in the top window and then click "scan VST folders"
When you're done, take the check out of "re-scan existing plugins", click apply and then "ok" and see how things work for you.
A new VST plug manager was added to X2. If you missed doing my above steps, it could very well be the reason some of your plugins are not showing up. It's worth a try and won't hurt anything, I promise.
As for your question about seeing this type of behavior, the only time Sonar has skipped plugs for me was after a fresh install of X2 to where I did not do the reset stuff I told you about above due to being so excited to install X2, I missed that the tech notes that come with Sonar TELL ME to do this. LOL! Other than that, everything has worked fine for me. But you should only need to do this reset and scan one time. If it doesn't fix your issues, something else is wrong somewhere.
I do a lot of alpha and beta testing for various companies for VST and VSTi plugins etc. I've had to move plugs around to different spots manually to test things out and I've done some things purposely to try and break things whenever I can. Doing the reset and scan one time fixes everything for me regardless of where I move my beta plugs as long as the new plug directories are included in my scan. So try the reset and scan and see if it makes a difference for you. If it doesn't, call tech support after 1pm Eastern and maybe they can sort you out. I usually get right through in 2-5 minutes and someone helps me out. Good luck!
