I've never tried to automate the delay parameter in Channel Tools, but I've run into several other cases of artifacts resulting from timing changes in plugins.
If you have ValhallaDSP's UberMod, try changing presets or delay values during playback - you'll hear some very strange things. That plugin's developer has said there is no way to avoid the effect, as it's the nature of changing delay values on the fly.
The Sonitus Delay has noise problems when synced to tempo and there are tempo changes, which of course also requires delay time adjustments on the fly. I found a workaround for that, which was to switch off tempo-sync prior to tempo changes. Clunky, but it works. The point being that it appears that changing delay times during playback will always be prone to noise and artifacts.
(Somebody's going to say: then why don't chorus plugins exhibit this symptom? They work on the very principle of varying delay times. The answer, I think, is that the amount of change is very small.)
Here's what I'd try (no idea if it'll help or not, just thinkin'): if your automation is gradual, try using jumps instead. This may still result in artifacts, but perhaps they'll be brief enough to not be audible.

All else is in doubt, so this is the truth I cling to.
