With a single mic you should only be recording mono.
If you are recording on input one you should use the left mono source.
If you are recording on input two you should use the right mono source.
If you are recording stereo (input one and two, e.g. two overhead mics) you should use the stereo source.
If you need to stereo reverb on top of this set interleave to stereo. So you are inputting in mono and outputting in stereo. Often it's best to send to a stereo bus though.
Another tip... Make sure you are running mix control 3.6 from Focusrite's site. If you are upgrading it is best to uninstall mix control first and reboot.
