You can change the the midi output order using 'move checked devices to the top'. The midi input order can't be changed this way, but it will not affect projects loading - only the midi outputs being different will cause Sonar to ask you to re-assign ports.
It is possible to edit the ttseq.ini file to change the midi input order in the track input drop-down list if you wish to, but again, this will not affect loading projects. It is simply for convenience.
What name is the midisport showing up as on your new system (you have posted a pic of the friendly name, but I can't tell what it was originally called)? This may be a clue as to what the problem is. It is listed under your midi devices beside the friendly name.
