I am getting the OPPOSITE of audio recording latency

I showed this to cakewalk phone support a while back via a screen share session and they were not able to figure it out.  Maybe someone here can tell me what's going on.
 
I'm using a usb motu 828x interface and a moog minitaur external analog synth (usb) with sonar platinum. My current project is 44.1kHz/24bit. I can set the samples per buffer in the motu driver pretty low with no problems. (asio reported latencies: input:1.6ms, output: 2.2ms )
 
Here's my workflow:
 
I record some midi. When I play it back, it triggers the moog. With hardware monitoring turned off, the latency is almost not noticeable. So far so good.
 
I arm the moog's audio track and press record. The already recorded midi triggers the moog, and the resulting audio is recorded.  While recording, the waveform is displayed and transients look like they have the correct timing relative to the midi notes. Here's a snapshot:

 
Here's where it gets weird: After recording, the recorded waveform is displayed, but the transients in the waveform are all shifted to the left (quite a bit). Take a look below. The audio and the midi should line up, but they don't:

Can anyone tell me what setting I can adjust to fix this?

    Go to Preferences > Audio > Sync and Caching, and make sure you have zero 'Manual Offset' entered. If it's already zero (the default), you can 'counter' the over-compensation for Input latency by entering a negative value there. The over-compensation looks like it's a lot higher than the reported Input latency, but it's hard to tell without a time scale for reference.
     
    If this is a new setup, you might try re-booting or at least re-launching SONAR.
     
    EDIT: Similarly, make sure 'Timing Offset (msec)' on the same Properties page is also zero.

    Did you ever work this out?
     
    I am getting the same issue with a Moog Sub Phatty. I've checked Brundlefly's suggestions and both values are set to 0.
     
    I have tried switching on PDC bypass, switching on FX bypass, both together, and each combination again with track monitoring turned off. Same thing is happening.
     
    If I compensate by setting Record Latency Adjustment or Timing offset won't this affect latency when recording other sources that sync fine now?

    I worked out what the issue was, for me anyway. The midi track was recorded with PDC bypass off, which left it outof sync.
     
    Leaving PDC bypass on while recording midi and while recording the audio from the synth maintains sync as expected.
