I'd go with whatever's best at keeping water out, which at a guess is vinyl. I once had an ex-army Land Rover Defender which had a heavy duty canvas top but it couldn't be trusted to be watertight at 50mph in moderately heavy or prolonged rain. Once the canvas is saturated any contact with it at all is probably going to let water through at the point of contact in the same way a canvas tent does.
And wet canvas is heavy, takes ages to dry out and is generally messy to deal with.
