As pointed out, saving the project to a new folder with per-project folders enabled is the easiest way. Alternatively, CWAF Tool (Cakewalk Audio Finder) will show you what project uses which audio files and vice versa; it's far more flexible and powerful than Clean Audio Folder. Clean Audio will only get you what you want if there are no alternate versions of project anywhere on the system that reference the files not used in the current project, and you'll have to wait for it to search the whole system for such projects.
