Good thread. It's a toughie! At the moment, doing a similar thing to m11. Guitar goes into a Behringer Mic100. Has a single tube and I push the gain on this, from here, the XLR out goes to the mic in front of the amp. (Using an SM57 at the edge of the cone, facing directly head on works for the tone I'm looking for.) I also have a balanced output on the Behringer which goes through my interface direct into Sonar, using Guitar Rig via a bus. The SM57 goes through a pre and ideally, I've been advised that you want the most transparent sounding pre-amp possible (mine isn't; the good ones cost... but it's more than workable) I set up four tracks. One direct input panned 75% left, the other to the right. Same track settings with the miked input tracks. Record into two at the same time. One direct track panned left and the mic panned right, then again on the other two (opposite pan settings) I actually crank the gain on the pre for the mic which works well for me, but might not for everyone.
Just saying this is what works for me. My advice would be to experiement with what you have using the advice here and try stuff out and you'll find a favourite method that you're pleased with before long.
