On & Auto Thru is only going to be relevent when you are tracking midi. To be really honest, I don't do a lot of midi and can't give a clear explanation of those. Maybe someone else that records a lot of midi can chime in. It means nothing when tracking Audio.
As for ON/OFF on audio, that I understand a lot more. With Input Monitoring ON - the audio you are recording will be directed back to the output so you can hear it. This is useful if you need to hear effects while tracking, or when your hardware doesn't allow you to monitor the input with the output.
However you have a VS-100. This allows you to monitor at the hardware level. Unless you really need to hear the effects added with Sonar, I would recommend you monitor directly through the VS-100. When I use my VS-100 I always turn input monitoring off.
