I've seen that before, especially in Sonar 6. V-vocal has been updated significantly since S6. a couple of things I'd try, tho, before I gave up.
first, there are some workarounds to the early v-vocal limitations. one thing i'd suggest is to create a new audio track, then move the clip you want to use v-vocal on to that new track make sure you set your snap to grid up correctly so that you don't move the clip to an incorrect time - or make sure you check the exact start time of the clip before you move it and then once you move it, you can set it in the properties of the clip to that exact time once it's moved by right clicking on the clip and changing the start time in the properties.
then once you've moved the cliip to the new track, try to use v-vocal on the clip in that track.
also, you mentioned that there's an "audio stretching" option in the pull down on these clips. you don't have these set up as groove clips do you? if so, v-vocal probably won't work on those, you'll have to disable groove clip looping on the clips before trying to use v-vocal on them.
