The descriptions suggest to me you guys are hearing the new signals through Sonar's input monitoring, hence the delay.

Post 1, line 1: "I monitor my guitar thru a mixer so i can have a higher latency setting on my souncard"

I read that.  I was responding to the subsequent descriptions of delayed real time signal. Which makes it difficult to determine why the recorded stuff appears out-of-sync.
 
I am not having a sync problem.  But I do not know why.
