Hmmm... not sure that's been the case for me.  My first step is always to name it when starting a new project before doing anything - but perhaps it's related to the project template I'm starting from that creates that environment before I name it.

Maybe so - you just need to make sure the first time you save/name the project that the 'copy all audio with project' and 'create one file per clip' checkboxes in the save dialogue box are ticked. You will then see the project and audio path below.
 
There is another advantage to using per project audio files inside the project folder: the location of the audio files referenced becomes relative rather than absolute. This means that as long as the audio folder stays inside the project folder, you can move that project folder wherever you like (including another drive) and Sonar will still find all of the tracks.

I agree on the per-project audio files.  That's what I have always done, somewhere along the way recently I accidentally began using the global audio file.  Definitely keep my eyes open on this going forward.
