I there a way to select the behavior of the Input Echo such that when selecting record on a MIDI track it also switches the Auto Thru to that track? I can't tell you how many times I enable record on a track and hit record, only to stop in surprise as my MIDI keyboard is playing the wrong instrument.

I am not sure I understood your post' wording. Can you please take another stab at explaining?
 
I use the default behavior in Sonar, for auto-select and deselect of Midi Input Echo On when bringing focus from one midi track to another, and I never have to do anything to have the correct instrument play when doing so.
 
If I have 3 midi tracks, set to 3 different synth rack instruments in their own instances, then whichever midi track has focus, will automatically be set to play the desired instrument.  As I change to bring a different midi track in focus, Sonar will turn off Midi Input Echo On for the track no longer in focus, and will turn it On for the new midi track in focus.  That midi track's instrument will now sound when my midi controller notes are pressed.
 
When I have multiple instruments loaded into a single instance of something like Kontakt, they are each automatically assigned the next available midi channel number within that instance of Sonar.  (I also route outputs from each instrument to their own audio outputs from the Kontakt Output mixer).  I then have a separate midi track inserted for each of the instruments, and also set each midi track's Midi Output Channel to the corresponding midi channel as assigned to that instrument in the Kontakt instance.  No matter what midi channel my midi controller is set to, the Midi Output Channel setting will force any triggered data to be transmitted for whatever it is set to there, and again the correct instrument will play.
 
SOOOOO - the above is why I am confused about your post.  I don't doubt that you are getting the incorrect instrument's sounds to be played - I just didn't quite catch how that is occurring on your system, and am hoping another attempt by you to explain that will help me to understand and to be able to help you.

I think my problem is that just Record Enabling a track is apparently not enough to bring that track into focus. It takes two clicks - one on the record button and one somewhere else to bring the track into focus. I'm wondering if there is a setting such that turning on Record Enable also brings the track into focus so that when you play the keyboard that track plays, rather than the last track that was in focus.

Yeah - I suppose there would be a pretty healthy list of things we'd wish it would just KNOW we are trying to do.
 
I have never used it - but there is an option in Preferences that you COULD set, to where it would allow midi recording to occur without an armed track.
 
I myself would never ever not even once consider setting things up to work that way.  I nearly obliterate something or another even WITH all the protections in place, every time I sneeze or my cat jumps on my computer keyboard to type out some catifesto supremo.
 
But, the parameter IS there - Preferences>MIDI> under Record, the check box (default not checked), reads: Allow MIDI Recording Without an Armed Track.
 
I think I would rather click on the midi track, to bring it into focus, then click on that track's Record button to arm it, then hit 'R' to initiate recording.  I ALWAYS mean to be quite deliberate when setting up for and recording for one or more midi tracks.  Plus, bringing the track into focus will also automatically set that track's MIDI Input Echo On, and let me hear the desired instrument.

In Preferences>MIDI>Playback and Recording, there is s check box for 'Always Echo Current MIDI Track'. Is that checked? In X3.
Of course, if the track isn't in focus when you select it, that's a problem.
