I wonder if anyone with the early access 2016.08 installed is using custom plugin layouts and could quickly check and report back how these custom layouts are affected by the recent changes.
 
Over the years I have spend quite some time getting plugs organized as I want them, so any I'd appreciate to know if/how these custom pgl files are affected and how they work together with the added features.

I have the August early release.  You can still access your custom layouts...  they are still under the plugin menu in the browser....  This was my concern as well...

One thing, though...
 
Right clicking on a plug-in in a custom layout does nothing. I.e., all the new organization tools seem to apply only to the layouts SONAR creates (category, manufacturer, type).
 
You can still modify your custom layouts in the Plugin Manager.

I had this grouping by type and manufacturer in place for a few years now (done manually in pgl) and I think I want to to stick to my known grouping as long as there are no major changes to the plugs that I use ...

With the new plugin categories in the browser you can group by category for all plugin types (VST3, VST2 and DX) without needing to use plugin layouts. Prior to this plugin categories were not editable and were only available for VST3 plugins. We now use the categories provided by VST3 plugins as a hint. However the user is free to modify these categories in the browser.
Additionally these settings (along with user defined plugin names) are now retained independently from the inventory. i.e. if you reset and rescan you won't lose any custom names or categories.

That is correct. Plugin layouts are completely user defined when you create a layout. We are thinking of integrating that better into the browser directly. However editing layouts requires having two panes - the full set of plugins and the custom layout pane. So its difficult to do in the browser without a lot of extra real estate.

Is the code surrounding the classic plugin menu scary / locked? Because when I saw the chromium browser right click window after the chromium add track and start screen where you are apparently able to bolt fresh code on the side of SONAR and appear to be steering clear of extending existing classic menu styles. Just guessing at what I see.

Frankly I don't really care if that was via a chromium window so much but I fear a reluctance to extend exiting menu structure maybe why we don't have what we want, and is logical.
 
What we have been given this August is nice little bone to chew though.

Can you provide any details where this information is stored so that we can back it up / transfer it between main DAW and backup DAW?
