I have read Craig's explanation. However, I have to agree with the OP. What I would intuitively expect is that selecting a MIDI clip and copying it as linked would copy the entire "MIDI clip box" from the track view and not just the sub-range that has MIDI data. I would expect that SONAR would define the MIDI clip boundaries as where they are shown visually on the screen.
Yes, which is why I considered it an awkward design rather than a bug because if you assume that SONAR considers the first piece of data the start of a clip, the three ways I described of doing what the OP wanted to do make total sense - as borne out by what happens when you offset the start time in the Paste Special box. But apparently, these do what's desired by coincidence more than anything else.
Craig, also I think that your explanation doesn't totally cover the behavior. For example, if SONAR only pays attention to the portion that has MIDI data, then why doesn't it paste the copies as only that data? So for example, if the MIDI clip shows as 2 bars but there's only notes in measure 2, then subsequent copies of that clip should only be one measure. But in the OP's example, they are pasted at the length of the entire clip.
Well I guess to me SONAR X3 is "years and years ago"

...but I distinctly remember ends of clips being truncated to the end of notes under Paste Special conditions, and it also happened when testing out the various options for this behavior.
One thing I didn't mention was that I tried to replicate some of the behavior that icontakt reported but I couldn't, and things worked as expected. I figured that would just muddy the waters to bring it up, and there was something either unique about the project or my workflow that made the transposition work as expected.
In any event...until there's a change, at least there are now three workarounds to do what you want

. But also, weren't there a lot of MIDI engine changes in X3? I dunno...past a certain point the versions kind of blur together.
