I have a project where I am feeding the MIDI output from Jamstix 3 into a track with AD2.  If I try to pull up Jamstix to edit my patterns, the drum track goes silent, until I pull up the AD2 window.   Has anyone else had similar issues?

You need to turn input echo on for the AD2 track. Set it to "on," because if it's just set to "auto" then it's going to go off as soon as you move focus away from AD2.

This is one reason to disable "Always Echo Current MIDI Track" in Preferences > MIDI > Playback and Recording

For me, the benefits of having "Always Echo Current Track" enabled outweigh the benefits having it disabled. I've just gotten used to making sure input echo is turned on manually for tracks receiving MIDI from another plugin.
