Just did upgrade to Sonar 2016.05 and now am unable to get my midi controller (PCR300) to operate the softsynths in sonar, and was working fine on the last version. Synths such as Rapture and Dimension work fine as a stand alone but am unable to get any connectivity within Sonar, using both USB and midi cable.

Was hoping someone would have some ideas before I try to go back to the old version.

Did you check in Preferences / MIDI/ Devices that it is showing? 

Yes. I should of mentioned that all my midi devices are switched on.

Make sure you have "echo input" engaged on the selected track.
Somewhere in preferences there is a check box that will auto engage "echo" on any selected track.
Had the same issue myself...

Thanks for the help, not totally sure what the issue was but as mysterious as it came it has now left. I will be sure to check the "echo input".
