Like many other Sonar users I feel frustrated with arranging in Sonar. Working with MIDI clips can be a constant pain and requires lots of bouncing if you like to record stuff as layers. I tried using Craig Anderton's arranging tip but split tool seems to be broken. Have a look.
 

 
Note that if I select fewer amount of clips and don't scroll down it works ok.

Yeah, don't get me wrong because I'm quite happy with Sonar in general. Some small things just drive me nuts from time to time.
 
I really don't get that kind of intended behavior but that's good to know. Now I can try to do work around. It's just annoying when your creative inspiration dies as you end up fighting with technical solutions.
 
I've seen quite many other similar discussions here in the forum so I hope Cakewalk takes a plunge on this one.  The core features and stability are the most important things in a DAW so I hope that will be the focus on future updates.

Please review what I wrote about limitations involving splits of MIDI clips. SONAR won't split a MIDI note in the middle because it assumes that if you wanted to play a single note, it should remain unsplit. However I feel that MIDI notes should be split in this context, even if it does create an additional note-one/note-off. I will be trying to convince Cakewalk of this, because I agree this function shouldn't require manual work on MIDI clips to complete the process.

A split should be just that, irrespective of data type.

Splitting a MIDI note?
All the note is is data saying "play this note at this velocity for this length of time."  That data is at one miniscule point in the track.  How could you split it?

Real MIDI note has no duration, it has "Note On" and at some time later "Note Off". Sonar creates "Note On + duration" which in practice creates more problems then solves.
 
But with splitting there is no universal solution. Either splitting will duplicate the note, so there will be audible new note at the beginning of the new clip, or the right clip will have no "Note On" at all. Craig prefer the note duplication. I would prefer "Note Off" without "On". That will be consistent with current Sonar way for playing, it does not play notes which start before the time you start playback. So the only good solution I see is to have Sonar global option to either start playback using all current active notes and split with note duplication or play as now and split without note duplication.

I guess i've only edited MIDI data in Sonar, i assumed it would be the same for all MIDI applications...

I agree.
ive also never had this happen. but then again we all work different.
I typically place the cursor on a split and use the S shortcut to split it.
not often I use the split tool but do occasionally when performing multiple splits
but I typically have all those tracks grouped, not spead out with empty tracks between them and ive yet to have this happen. not saying it doesn't happen, just saying ive never had it happen.
 
that's why I removed my earlier comment, I didn't want to take away, or make light of the OP's issues
