When I erase let's say two bars of a project, often the last note of the previous bar lets me hear a click really disturbing.
Is there a way to solve this problem?

Hi. Use snap to zero audio crossing in Preferences (P), Customization, Snap to grid. Hope it helps.

Adding a slight clip fade should eliminate the click

+1 for a short clip-fade; 5-10ms should do the trick. Splitting at zero-crossings is no guarantee you won't have a click if the preceding peak amplitude is high; you're still introducing a sudden discontinuity in the signal (and the motion of the speaker driver) by stopping it dead at zero when the rate of change in amplitude is highest.
