Would first think of going through all the Preference sections.
I'd say some simple setting is not correct somewhere, would just start checking 'Devices' and go through all the other settings.
No real clue but I'm expecting just a simple setting change will fix it...

What happens if you use only one? 
Your latency does not look to far off  for that type of interface. 
RTL does not matter if you use direct monitoring so don't be afraid to set your buffers higher until your system is stable. I run my Scarlett on the high side and it's rock solid. I never use input echo so it makes no differance to the way I work. 
If you want low RTL your looking at interfaces from people like RME. 
But something is odd if it was stable before then changed, WIndows updates do sometimes make things worse for audio set ups...That's why I don't run them once my system is working stable and steady anymore.

Just to double check, you're obviously not USING ASIO4ALL, but is it installed at all? Because it can interfere even when it's not actively selected as driver. Spent some frustrating hours figuring that one out.

Min/max CPU should be set at 100% in windows control panel.

Try turning off intel speedstep.

Assuming windows update is up to date?

Try turning off 64 bit precision engine in Sonar.
