Why not remove it in Sonar.
Perhaps you should explain your export audio process.

I assume that if I re-import one of my Sonar-created audio files into Sonar, cut the unwanted silence and then re-export it, new silence would added yet again.
As for my export audio process:
I usually create several audio tracks, arrange the various clips, move the whole clip-cluster so that the the first one starts at 1:01:000 and then click File>Export>Audio.

Do you have snap to zero audio crossings selected in preferences? I export loops all the time from SONAR, that's how I do the loop libraries.

I'll try it and see if it makes a difference in my case.
