I have not bothered renaming plug-ins in years. It appears to work for VST2 but not for VST3 at least for the plug-in I tested, Timeless 2.

I'm trying to rename my effects plugins.  I can't rename those.

VST2 and VST3 effects?   Do you mean the same VST effect installed in both VST2 and VST3 at the same time? 
 
I don't think so but I can check.

I only installed the VST3 versions for FabFilter.

You need to go to utilities >plug in properties
>create new folder and rename it waves .
 
then select the VST Audio Effects (VST) under plugin in Categories and from the registered plugins select the waves vsts (((see file names as your clicking on each vst it will tell you if its a wave vst ))) and press the add plugin to add them to the waves folder you created ((( Just make sure before you click add plugin that the WAVES folder you created is selected >Highlighted< and the plugin your going to add is selected also > then hit add plug in ))) . Do this for all the different vsts and you should have a list at the end of selecting all you vst fx I>E
Waves
Vst 3
Camel Audio
Antares
and so on
 
then you click the save button on top right of plug in manager box and remember where you save to .
 
then go to your track inside sonar and right click >Insert audio fx
 
then right up the to select plug in layouts
 
then select the file name you just saved and WALLAAHHH you have organized all of you fx and the mess is gone
 
ALL THE BEST
Oh yeah do this for your instruments also :)
