[DO NOT PLUG IN OR TURN ON YOUR MIDI DEVICES WHILE SONAR IS RUNNING!!!
Sometimes it works, sometimes it doesn't. If I need to use a MIDI device that is not currently connected and turned on I turn off Sonar (and save beforehand if need be) THEN turn on/connect my controllers and THEN turn on Sonar. I know you have a cmplex studio and you do not want to do that but seriously it takes maybe 5-10 seconds to save what you are doing, close Sonar, turn on whatever it is you want to use and THEN reopen Sonar.
Unplugging and replugging USB device is THE ONLY was to make Sonar to see it. When I open Sonar, some time it sees it, some time it does not. Some time, if I have to close perfectly working Sonar instance and reopen it, it opens without MIDI controller detected. I HAVE TO unplug controller and connect it again while Sonar is open. All my devices always connected except the Maschine- that one has to be unplugged for computer to even start, but that is all another story. My studio is not that advanced. It has Yamaha Motif USB connected and it always sees it, Presonus Fire Wire mixer and Novation LaunchPad MIDI- it is small desk controller- 25 keys- I never know if it will be detected or not. As I said- Novation sent me replacement USB cord. And, yes, I use it on the same port, and I also tried it on other ports.

Wait for a minute before launching Sonar after reconnecting/turning on a devices. Sometimes if I open Sonar too quickly it will fail to detect as well. I usually don't have to wait a FULL minute but like I said... try giving it a bit of time. Maybe your device is still trying to get itself set up within Windows and it's own driver software and by opening Sonar you are interrupting it.
Just a suggestion. I usually get a little MIDI icon in the Windows taskbar once my controllers are ready.
And by even changing ports once just to try it out I think Windows then will log it as a brand new port for that device (on top of the old one). That could be confusing things as well. There are articles on line showing you how to clear all the MIDI ports within Windows so you can start from scratch using the ports you ACTUALLY intend to use.
I think many of those MIDI port issues have been made less annoying in Win7 (it was a major porblem in XP) but it probably does still cause some issues. If you are going to go through the bother of doing all that I would recommend you completely uninstall all the drivers for your devices, clear the Windows MIDI port crap THEN reinstall all the drivers with your devices connected to the ports you intend to use (follow the installation instructions for each device EXACTLY). Also make sure you have the latest drivers for the devices (don't use the CDs that came with the device because those are almost ALWAYS out of date). And one final thing to watch out for with drivers is sometimes a bad driver update will be released. You can use Google to find out if anyone is having problems with the most current drivers and then find out whether a previous release is working better for your O/S and other programs.
I am not a computer tech though. The other guys here can help you more with the intracacies of all that better than I can and I MAY be wrong on some (or all) of that so yanno... please don't come back yelling at me because your computer went weird.
