Running X3e 64bit and I'm about to load X3e 32bit besides it on same machine.
 
Question is... Is there any tricks or traps I should be aware of before I start...

To my knowledge, no. The programs run completely separate from each other, but can share resources if applicable. It is akin to having X2 and X3 loaded on the same machine.

Yes! I want to use Soundtrek's Jammer6 Plugin 
 
Jammer6 "MFX Shell". Will only load in X3 32bit
it wont run through bitbridge or jBridge.

It's fine.
I installed the 32 bit version because a recurring crash on save problem seems to be tied to bridged plug-ins in the 64 bit version.
32 bit has been rock steady.
When you install the 32 bit version, you will be prompted to register it, just as you would if you were installing Sonar on a second computer. It is already registered, so you just need to copy/paste the registration code from your account.
You may need to add folders to the vst scan path for third party plug-ins.
