The Zero Controllers check box is a 'project-level' option, and can be found in Preferences>Project>Midi, then look under Other Options

It looks like the UltraReverb jump to defaults problem is related to which version of SONAR a project was created under. The problem consistently shows up in projects that were created in X3a but is not present is a project created under X3e. I had recently upgraded to "e." Most of my projects were created under "a" or previous versions of SONAR.
Starting with a new "e" project things work as expected. Still a pain for projects stared in "a" but at least there is possible work around and UltraReverb is usable for new projects.

I had this same issue happen to me, but only once, and only on one instance of UltraReverb among many that were being used in the project. It was very strange. If I remember correctly, the settings would be saved, but the Dry/Wet slider would revert to default (100% wet) only after hitting the loop point. So, I would be listening to the last few seconds of a track that I composed to loop seamlessly, and I'd have to keep readjusting the dry/wet setting every time it looped back to the beginning of the track. Again, only on the one instance of UltraReverb (it was on an acoustic guitar). Very annoying. I think what I ended up doing is taking a screenshot of the settings I had it on, deleting that instance, reloading a new one, and just redoing the settings I had it on.
