Just spent like 30 minutes scratching my head and finally figured it out.  Figured I'd let everyone else know.
 
Symptom: Filter 2 was not working no matter what I tried.  I tried checking to make sure no LFO's, etc were assigned, I tried rerouting the effects, etc etc but Filter 2 would not work for either oscillator on my program.
 
Solution: I finally figured out that Filter 2 cutoff and resonance were assigned to the XY matrix, which I never use.  I'll check the mod matrix in the future if something isn't working as expected!
