I've got this acoustic guitar flatpicking rhythm part that is difficult for me to do.  I was able to get it recorded pretty cleanly, however, the timing is a little off in spots.  You would think that Melodyne would be just the ticket.  After applying Melodyne the timing does get corrected, but now the track has very noticeable phasing...actually sounds like I used a phase pedal.  As soon as I undo the timing correction the track sounds "normal" again.  I'm guessing the corrected notes are out of phase with some of the uncorrected sustained notes (even though I select the entire track).
 
Any suggestions specific to Melodyne...I'm not a SONAR Audio Snap fan?

did you render the Melodyne clip afterwards?
 
I.e. bounce the clip to itself?

If, say, open string notes are still ringing when another one sounds and you move certain ones, you probably would hear that as phasing. Which algorithm did you use? I haven't tried to use Melodyne for that yet, as I just play parts till I'm happy. I've had clients who insisted on playing on their tracks that could benefit (greatly! )from alignment, though I've mostly edited their parts vs Audio Snap or Melodyne. So, I look forward to other's advice and solutions.

Yep, I did render via Melodyne.  I thought that would resolve the issue but NO.

I use one of the Polyphonic algorithms for this type of audio but I always edit notes individually vs an entire track at once.

Are you sure the original track is not playing along with the MD'd track ?

This probably isn't the answer you want to hear, but for fixing timing on guitar parts I use AudioSnap and it is fantastic in that application - quick, effective, and straightforward - but only once you get past the user-hostile learning curve. I really need to do a video so people can see how easy it is...

Actually, I'm hopeful you will do a video so that I can use AudioSnap.  You're correct, it is a user-hostile learning curve that stumps me every time.  I'm open for anything that gets the job done correctly and easily.
 
Oddly, I've used Melodyne to fix the timing of a bass track with great success.  The timing gets fixed, not artifacts and no weird sounding phase issues.  I'll have to try some of the other algorithms available in Melodyne to see if that makes a difference.
