Well, there's an answer! Thanks Craig! We can all sit back, knowing we'll know all about Audio Snap soon! LOL Now if you'd only drop by late mornings at my house, I could learn all the other stuff! LOL

That odd phasing is a Melodyne artifact. You hear it on many heavy autotuned tracks.
 
For timing, I turn on the visible grid, turn off snap to grid and then
cut-and-move individual notes, positioning them manually so I can add to the groove and feel.
 
That way no stretching ever need happen. And if your performance is basically
not too bad, you won't have too much work.

Yes please do your video, Ive, watched some of Eli Krantzberg`s lessons on Sonar/Audio Snap on Groove 3, he always makes everything look so easy, till you try and do it yourself. LOL.
Also noting my recent post on "Audio Snap issues" crashing Sonar, possibly due to my own video driver issues, (albeit, I haven't found any otherwise yet). 
 
Otherwise to OP, Ive had these issues at times, with Melodyne, but not always, which may make it more frustrating, also with pitch correction, and had that weird phasing sound on vocals, even slightly corrected, unfortunately I dont have the answer, I just didn't do correction and lived with it, or re-recorded tracks, which may not always be an option. But you may also consider contacting Celemony to point out issues, Ive found they're usually pretty good getting back to you, but may take a weekday or 2 to reply, (noting they're German time zone) they also have good help tutorials.

Thanks, this may help explain some issues Ive had with phasing effect.
 
Also to add your to your response, selecting all and adjacent notes you want to move independently, using the note separation tool.

Are you sure the original track is not playing along with the MD'd track ?



Been there, done that, LOL, I found this was the my mistake in some cases, not always.

Any suggestions specific to Melodyne...I'm not a SONAR Audio Snap fan?  



While Im not a MD guru by any means, Ive had similar phasing issues, and found sometimes importing and working with the audio files in Melodyne "standalone" mode may have better results, then export/import files back into Sonar.
Working with MD polyphonic detection on multiple tracks can be quite daunting with all the notes revealed, and somewhat of a learning process, but may be worth taking the time in the long run, if its something you cant correct by recording processes.
Also, at this time cant say Im big fan of Audio Snap yet either, I only recently tried using it and was overwhelmed with crashing issues, (which may or may not be my own, or my system faults, so not necessarily knocking AS), While I looked at this as a learning experience for working with a badly timed live performance recording, I cant say I came out of it being able to profess any virtues of AS, since as of yet I haven't been able to identify or correct these issues, Ive since abandoned AS and gone back to trying to use Melodyne for this.
Otherwise hope Craig does do an AS video to reveal the error of my ways, LOL.

You can try Melodyne in Melodic or even Percussive mode. Percussive may actually be better since it is most like AS functionality. You want to adjust timing only, and that mode looks at the track in "segments." Issue with Melodyne is that it dissects pitch material, so a single note movement can cause phasing.

What you are asking seems straight up timing, which is best in AS (and for a single track is not too complex).
