I'm talking when I was using X3. There are things that don,t get saved like regional effects so I switched to using folders and CWP files and have never had a screwup since.

The OP has SPLAT, not X3.

It doesn't matter (the versions).
Older bundle files are basically the same format still used now in the CWB files.
I've had my issues with bundle files in the past as well. I only save Cakewalk project files Saved in per project folders. Its bullet proof compared to Bun files.

So, if I have the CWP file titled "Song X" on its own then I will have to find the Mix Recall and Audio folders. Then if I just move them into their own folder will that mess with the project when I open it? Does Sonar know where to look for those folders on its own?

When you "Save As" Per project folders you should have one hierarchy folder.
Inside that folder you have your Audio folder (with all your wave files inside of it).
And your Mix scenes (sometimes also a Melodyne folder as well).
You also have your CWP file in the hierarchy folder.
 
Yes Sonar will find the Mix scenes if you open up the folder because Sonar looks in the hierarchy project folder.

My ISP was having issues and I could not see the entire website. Had to reboot everything to fix it. Thanks guys!
