The only MIDI plug-in that I have used recently that I've not used before is their quantize plug-in. I don't think that I had it on the tracks this is happened to, but I might be wrong. I often am.
As for my system, I am using a home built computer system with an AMD FX 8250 processor, and ASRock 970 Extreme 3 revision 2.0. No overclocking. For audio I am using a PreSonus Firebox which does not work with Windows 8, so I'm using Windows 7 with all the updates. For a MIDI controller I use a Graphite 49. Unlike earlier controllers, the graphite 49 has a USB MIDI out that plugs in and works. As for software drivers for my soundcard, I am using the ASIO4ALL drivers with acceptable results.
When I installed X1 I was careful to get all of the updates and yet this is the least satisfying time between us – Cakewalk/Sonar and me. I find the midi editing harder than it needs to be, but, I'm coming from Cakewalk 8.5 and it's just a lot different than I remembered it being. I never had these kinds of problems on the way back in the earliest days of Cakewalk 5. Something seems buggy for sure.
