It depends on the effect. from my experience if the effect has a Wet/Dry control that is the best way to control the effect. IF the control supports an on/off, such as the bands in the Prochannel EQ then you should be able to automate them. In the track view select the automation/clip/audio snap drop down. In one of the automation menu items it should give you a list of all the automatible parameters that the selected plug-in supports.
Multi-ing, (or copying just a part of the track to a different track) is also a common practice to do this kind of thing as you mentioned.
