Well this is sort of solved...win 10 corrupted the bios settings....a reflashing of bios solved some of the mess.
win 8.1 is now being used, and sorted through ASUS tech support.
 
Thunderbolt EX II...no audio or Motu showing up...and thunderbolt device not detecting or being detected.
 
 
Circle is broken....win 8.1 and bios flash is now solving.
 
 
Just thought I would put it up.

1. Intel 5960x 3.5mhz , ASUS x99 deluxe u3.1, Asus Thunderbolt ex II,   G skills f4 3000 Memory 32GB , ADATA ssd 250GB Main Drive, Lots of WD Red 7200 Mechanical Drives with Black Drives, 14x multi optical Drive, LG Multi Blu Drive,  2X Extern WD Mybooks usb 3.0, AMD r7 270 video card, Motu 828x TB , Motu Midi XT.
2.  USING MAC PRO, as win 10 has damaged 2 x99 systems 8.1 is also to blame for the final burnout trying to roll back!

    and some reading into...why is it now in 8.1 installing command center....command center does not open....hmmm.

    And if so..other apps I put in seemingly not working...like trends micro....uninstall reinstall....so, how is it one does a clean install of any of the OSes of MS, if things just do not work when done....so as to uninstall reinstall, uninstall reinstall....is it called a clean install?....lol...nope...something still is not right with MS OS..8.1...perhaps installing with a corrupted bios...that MS windows 10 screwed up...made 8.1 install oddly liken.....now that the bios is sort of sorted as reflashed....the OS needs a reinstall also.
     
    That said...perhaps this time..I wipe the drive, then do a bios reflash again...just to make sure...Then install clean.
     
    Perhaps it is never over until...some one sings....crap crap crap...while drinking a cold brew of choice...or moving to another choice be more a road now sought.
     
    I found a MAC command center installer on the downloads....I was hoping it was the MAC version of Sonar....nah...Just making us more and more hopeful though.

    That is the first time I read that windows updates BIOS or its setting. I do not think MS has any BIOS image in Windows (except may be for own computers...)

    win 8.1 is now being used, and sorted through ASUS tech support.

    More likely is that ASUS pushed some BIOS update. That happens all the time. Not so long time ago Dell has pushed BIOS (even for dongles...) update as a kind of "windows update". But that is not MS staff, nor MS really push it automatically. And that procedures can go wrong, especially for some producer/MB model combinations.
     
    But the word is changing, I recently had BIOS update for my Dell pushed throw Ubuntu Linux update
     
    Lucky me, both updates (under Linux and Win10) went without bricking my notebook. In fact the times when firmware update (BIOS/phone OS/TV/DVD/etc) can really brick the device are over (while not all recovery procedures in such cases are documented officially).
