I'm not sure what you mean here. Unless you are using SSD people should not be discouraging you from doing this, chkdsk is in fact an essential operation. Defrag does improve performance it just should not be run all the time, there are occasions where a heavily fragmented drive causes issues. If you don't run chkdsk periodically (or Windows does not do it automatically) you may end up losing your files and ending up with similar scenarios like you are experiencing. None of this should do any damage.
However you should always back up, if you don't have a backup strategy now is the time because your hard drive will fail one day. My suggestion is to use Acronis TrueImage and an external USB drive if you haven't done this (different people will of course suggest different solutions).

Yes so please try temporarily disabling Kaspersky to see if this improves matters.
