I've spent days on this looking for windows, display driver or sonar settings that could be effecting this but it seems like any window displayed on the 2nd monitor will go to the back when another window, eg plugin is selected. The only exception I've found is that if I have a window open that has the option Always remain on top, then it obeys even on the 2nd monitor.
To work around it what I do is make sure that the Multidock is open on the 2nd monitor and the console within that so I can use the D shortcut to minimise the multidock exposing any windows ie plugins open on the 2nd monitor. It's actually quite practical and now that it's become part of my workflow maybe even more flexible.
I have X-ray on but it doesn't seem to work on the 2nd monitor either.
