I'm guessing this is an older version of SONAR in which Audiosnap displayed a double-ended red arrow in the corner of audio clips to indicate that Autostretch was enabled. Regardless of whether autodstretch is enabled, if you enter a tempo change with some clips' timebase set to Absolute, you can end up with clips getting out of sync with the timeline. Undoing any recently made tempo changes may fix it the timing, and you can disable stretching once the tempo is back to original. It all depends on how the project got to be where it is.
The timebase for both audio and midi clips defaults to Musical and should be left that way unless you're trying to obtain some vary specific result where some clips' start times follow tempo changes, and others don't. Timebase only applies to start times.
EDIT: I see you mentioned X1; that version did still show the arrows. I think it was X3 that dropped this.
