I have on a couple of occasions had volume weirdness like this with Kontakt.
I believe I created a new midi track and copied/pasted the midi data from the original track to the new one, and for me that seemed to take care of that issue.
I DO know that lots of presets in Kontakt use something called Key Switches, to allow dynamic alteration of certain aspects of certain presets. One example is the VSL Strings preset, from the included orchestral factory library sounds. As a keyboard player, when I have strings essentially layered with something like piano, I want to hear that doubled sound throughout the range of what I am playing on the piano. Well, the default key switches for the VSL Strings preset use the low E (don't recall the note number or name, but on the piano patch it corresponds to a low E that a bass would play). Anyways, whenever I would hit that low E, the key switch setup for that key changed the articulation of the VSL Strings to staccato). So, I altered the note numbers for that preset's key switches to be another octave lower, so as to no longer interfere with the range of sound I wanted to hear VSL Strings for.
A similar thing occurs with Reaktor. I spent HOURS AND HOURS of time trying to figure out why when I used a particular sound, that it would play just fine, but then for at the time unknown reasons, it would suddenly sound a whole step lower. Drove me NUTS. It turned out that this preset also had a key switch set up on the modulation wheel, that would cause the pitch to change by lowering it a whole step.
I do not know if this is what is happening or not for you, but it is perhaps something to look at, as a potential cause of your issues.
