A few ideas...
If you've not already done so, try rebooting to ensure nothing has a lock on the file then see if the file is still there in Windows Explorer. If it is open a CMD as administrator (right click on the CMD icon to get that option) and see if it can be deleted now.
Check the drive for errors then reboot and see if the file that's there and not there has gone away.
A drastic but certain way to get rid of the file is to make a back up on another drive of everything on that drive/partition and then format it. Not possible if it's the system drive/partition though.
It's not impossible that you've hit the 256 characters maximum length of the path to a file, in which case in my experience if you can't drag it to somewhere with a shorter path and delete it from there. reformatting might well be the only way to get rid of it.
