You must study the Kontakt manual. I think it's quite well written. All you need is set the instruments on different MIDI tracks.
Also do the SONAR tutorials about using soft synths.
You need to do some homework. It's useless to start copy pasting the manuals here. When there's a specific problem, something in the manuals that you don't understand, you'll surely get help here.
Two instances of Kontakt 5 can really be a lot for your PC if you use instruments that occupy RAM. 160 Gb of HDD space is not much either. Kontakts sample libraries, Operating system (WIN7?) and SONAR alone take nearly half of it . Keep an eye on the available HDD space, to avoid getting in troubles. A HDD should have 10-20% free space at all times in order to work properly, so your "safe HDD size" is about 140 Gb. It would be ideal to have the projects and their audio (use Per Project Audio folders) and sample libraries on a separate HDD.
Whether you use a controller or Piano Roll is irrelevant. It does not affect the use of soft synths themselves.
