I think I will Unplug the usb drives next session...Just to rule out any oddities...as I think there may be issues with these drives I am using.
Seems boot time to seek and implement them before bootup is still a bit long in the tooth....and I am not seeing 9 sec bootup times when those WD my book usb drives are connected./...so natively speaking, with the MOBO / USB is not perfectly recognized or there is a issue with the Drives themselves.....it seems.
 
SO take notes...and ask those experiencing Problems with missing data...if they are using a USB type drive..and what kind..and ask them to unplug it for testing to see if it solves any problems.
 
Just trying to help those who have problems...look deep into the Crystal with fire...and find solutions.

I don't have an answer for you.  But, my system has no OS or BIOS tweaking, except I have disabled all system sounds.  I used it for Sonar X2 Producer 64 bit when first built last year and now X3a Producer 64 bit.  I also use it for internet and almost all other PC uses (My studio is a "home studio").  I have the firewall on, the Microsoft security essentials, etc.   However, my PC is a fairly vanilla (clean) system as I do not have much that loads and runs at startup. I do not have Skype or a web cam.  I did have a problem when I first built it, but that turned out to be Gigabyte's "Easy Tune" program.  After uninstalling Easy Tune there were no more system (not audio) latency problems.
 
I get NO dropouts with either my Roland Octa-Capture or an MAudio Fastrack Ultra 8R, both USB connected devices.  The DPC Latency program shows consistently under 120  usec when I have it set up for recording.  When I set up for recording, I disable the NIC (internet connection) and Malwarebytes (pro).  
 
On general PC sound, with Win 7 (and some Win 8 systems) there have been many reports of popping crackling, dropouts, etc with just the regular PC sound.  There is no "one fix" for this.  Many things can contribute to this.  One is drivers (both audio and video), Wi-Fi or even a cell phone or cordless phone near the PC has been known as a cause. Another issue that IDT audio has noted in a white paper is that a defective/poorly designed power supply can cause this.

I have system sounds off, and I turned off the Video Eye candy and other stuff...AMD ATI 5770 1 meg video card..good card?
The problem with my system, Using Allen and Heath is the network card onboard my Motherboard (as said by Allen and heath)...they do not get along at all when it comes to smooth working OS and all devices with internet.
Seems the NIC when enabled in bios, in OS boot is slow to load up the driver and get detected and connected to the net, Because of a issue with the allen and heath driver , if I use it, with the Allen & Heath audio as default sound device in play. 
 
(On the motherboard in bois sound device, and Video HD audio features are turned off).
 
There does not seem to be any other tweak I can think of, that is causing this issue other than the now suspected USB~WD 3.0...if it is anything, it is hardware and driver  OS and CPU related, now that I turned off everything I can in tweaking...the stuff remaining is for functionality of the OS....And I have little knowledge on this stuff...I just wanted to record music, in my now built studio....Now I am a techie....Sure is a long road to get that recording hat of bliss on right....been at this for ever...and I lost a lot of hair over the years...now I am wacking at it with big bucks, and sticks and stones,...and I still have problems....I guess if it resolves before I DIE...I should count that as a blessing!
 
Avid Have posted issues with Kingston Mice or mouse...see it goes down to the everyday little things...to the very big expensive ones....they all have to play nice in the sand box...
 
Now on with the mystery....I am back to trouble shooting 102 + 1b...I have unplugged the usb drives....(bios pages goes by faster, Windows boots faster)...But I turned the internet Nic back on....Still slow to load and enable the internet....with Allen and heath r16 on.
 
So..there is a problem there for sure.
And that makes the Sonar tooted feature of internet anything redundant in my case....
 
I will now perform a test run of all tracks (16) recording Nothing for a while..and see if it puts any anomalies on the tracks....I will get back on this last test...USB Drives ,and dongles, removed .. and Nic disabled.. 
 
Stay tuned in to this same bat channel..for more spider webs, twists and turns, and stuff like that...lol

Test successful...USB 3.0 and WD 3.0 my books are causing the problems I am experiencing.
Removal of these two drives... internet Nic disabled in Bios.
 
The test run was 9600klhz 24 bit 2048 buffer, and 512 buffer...for 30 min each.
No glithes at all...everything ran smooth, and very little activity if any on the cpu, hard drive, memory meter.
 
Thank you all for your attention, and allowing me to solve my problems on my own...while keeping the mystery till now alouffe....The missionary has resolved the problem.
 
So you tech people, take note...I am told today usb 3 is not fully functioning correctly by my Brother....and I believe that is why MACs are reluctantly implementing it...atleast on the old stuff....and perhaps that is why my Sister is having issues connecting the 3.0 usb drive to a usb 2.0 port on her mac...
 
See all this input...brought the revealing of the culprit I suspected might be... to the forefront.

I have USB 3.0 on my Gigabyte motherboard.  I have several USB 2.0 devices plugged into the USB 3.0 ports, as I needed all the available motherboard I/O panel USB ports, but they run at USB 2.0 speed and do not interfere either with bootup or any PC operation.  One of the devices plugged into a USB 3.0 port is my Roland Octa-Capture recording interface unit (it works identical in a USB 2.0 or USB 3.0 port).  I have a USB 3.0 external hard drive interface unit but I don't have it on or attached unless I'm doing a system backup with Macrium Reflect (my backup software of choice).  If I do a backup, I'm not running Sonar.

Great you have it worked out Les, if everything gets here, I'll be installing win 7 64 on a new SSD tomorrow. I wasn't nervous before I started reading this thread...;)

I hope Fireberd that you Test your setup thoroughly, and check for Drop outs and anomalies on your tracks, with all that usb going on and a USB audio interface as well....not saying you will have issues...but I know I have.
If you put a usb 2.0 device on a usb 3.0 port it will slow down the port to usb 2.0 speeds.
If you put a usb 3.0 device on a usb 2.0 port it will only work at speeds usb 2.0 can attain....from what I've been told.
You can buy Hubs for your usb 2 and 3 ports...which give you more port connectivity to those existing ports, so you can put the right device on the right port..See this link below:

Useful reading if you experience troubles with anything after completely updating window 7...going through the list, and checking it twice...can lead to a more refined, and perky windows experience.

 if anyone has a question or problem related to USB or anomalies with usb 3 & WD usb 3 mybooks,  and firewire devices.
All I can say is removal of the  WD my book unit...is so far the best and only solution for me...
 
Which now means copying all the libraries and loops to a internal  sata 2 Drive, form the usb Drives....oh what fun that will be..I got so much it will take days to do, and reset.

I have been using this configuration since I built the system in the summer of 2012 and have NOT had any problems or dropouts, other than the initial issue with the Gigabyte Easy Tune program.  Once that was gone, no other problems.  I have both Sonar and ProTools on this PC and both run without problems or dropouts.

Are these Win 7 & 8 "tweaks" truly necessary? I was under the impression that (hardware permitting i.e. enough RAM, decent CPU etc...), that these newer versions of Windows don't really need any tweaking. Weren't these tweaks generally made to enhance performance on older machines that didn't have enough ooomph to run smoothly?  
 
The only "tweak"/adjustment I made in Win8 was to use the Classic Shell program to bypass the Metro/App. look, but other than that, I've left it as is.
