My projects usually contain a mixture of MIDI and audio. If I want to delete a run of empty measures, I just copy a MIDI clip from elsewhere in the project into the empty space, usually using one that has data in it before and after the start and end of the measures. Select them, delete after checking the 'delete hole' box, and then clean out the bits of MIDI left either side of the (now non-existent) hole.

It's a bit of a faff, but has been foolproof for me so far.

I ran across a CAL script that deletes the empty measures at the beginning of a project.  I have to run out the door for most of the day, but WILL follow up and post that script here when I get back.
