Conley, just to clarify, your clip is not actually being deleted. It's getting cropped so small you can't see it.

Not fixed in X3E. Not only that but I get different results. The clip in step 4 now resizes to 32 instead of 64. When changing the clip size back to 96, the clip still resizes so small that it is not usable and appears as if deleted. Not fixed on my machine.
 
I also noticed another issue where snap while trimming is not honoring the boundaries set either. I had to change the snap to 'measure' to get accurate trimming on the clip.  when snap trimming with 1/2 or whole notes, the 100 measure clip trimmed to 99:959 instead of 100.
