This is not new to X3d btw - I have had this happen in all of the X series SONARs...

And earlier.  It used to happen for me exactly the same, and just as often, in version 7.

Usability:

• Resolved an issue where the Now Time Marker would not stay at it's original position when "On Stop Rewind to Now Marker" was enabled

 
The above is from the X3 d update list of fixes ,, might be still broken... 
I myself have had to re toggle the cntl-W when working. Just kinda got used to it behaving badly. 

Yes, It was partially fixed. The Now marker stays put when On Stop Rewind to Now is enabled, but not when it's disabled. It should always stay put during playback in either mode and only catch up with the Now Cursor if playback is stopped without rewind (using Ctrl+Spacebar or not, depending on the mode). If playback is stopped with rewind, the Now cursor should jump back to the stationary Now marker, and if playback is paused, neither the marker nor cursor should move. See 8.5 or or X2 for the correct behavior in all modes. X1 had an issue with rewind from Pause, so it's not a good example.
